The stomp rune is in the map you can access with teleport from the second map (the one where you got the vine rune) and the spider rune is from further in the sewers route (with the stomp rune). So, for vine rune you had to make a vine to climb out, teleport rune had a teleporter, and so for the stomping rune you should be able to find a orange downwards arrow to stomp on which will break the floor. From the Prisoner’s Quarters, head to the Toxic Sewers (using the Vine Rune) and then into the Ancient Sewers (using the Ram Rune), then from the Ancient Sewers to the Insufferable Crypt.
